Japanese high school system?

Can someone please briefly explain how the japanese school system works (I'm mostly curious about high school)? I've read a few mangas, and I'm a little confused. For ex: There's a boy who's a year younger than a girl, they're both in high school, and the boy is in his "third year of high school"...but I was under the impression that there are only 3 years of high school? So how is that possible? Also, if they say that someone is in "Year 1"
